Artie wrote a couple along those lines, hopefully they'll make it across along with GMW's stories. Assuming they do,
Field Work (Our Lady of the Bodega).
The other one of his (Time of Arrival) was never on GMW's site to begin with, and the MC's first task is to repair the AI so it can function again.

Island Mine by Refusnik and his other two stories where the alien help is more subtle.

All's Fair by The Novalist (not a typo) has that in one of its strands but its only updated at a slow pace.

You might consider Comrie. If memory serves me correctly the presence of the Ship's AI isn't revealed until several chapters into the story. The AI is more apparent in the second volume Dóchas

You can also try Mutineer's Mooon by David Webber. It's published by Baen, but has been in and out of their free library since they started that service (or loss leader if you are cynical).

It's old enough that many local libraries can service it as an ebook without too much cost. I know mine does, that's where I stumbled back over it a few years ago.

Keep am eye on G.Younger, he has a story - Norse A Star Academy Prequel. Currently for sale, but has been posted here before. He has been known to bring them around from time to time.
