They're not new. They were introduced along with the green dots about ten years ago. Today I changed the icon which has more contrast so it's visible to more people.
They are a marking tool, or selection tool. You can use them whichever way you want and you can have them mean anything you want.
They are used in search, as you can search all flagged stories or no flagged stories or ignore flags.
You can flag a bunch of stories and use the library's 'Manage Flagged' to bookmark a bunch at the same time.
