I noticed this a while back, but didn't pay much attention. I just tested it and thought I'd ask about it.
If I go to a story in my library from my active serials list, the "Library" link on the index page takes me back to the active serials list. However, the Library link at the bottom of a regular story page goes to the "All Bookmarks" list.
Is this deliberate? Or is it a bug?

Deliberate. When you go from the library to a story, that link is to the list you came from. Anywhere else, it returns you to your preferred list (selected in the library's preferences panel).
