As the title says I'm simply wondering why. Is there a setting when posting a story? Personally I prefer them listed horizontally as there is less scrolling for me in long stories.

It's the 'Show TOC' setting.
It's designed so that when a story has meaningful and important chapter titles and the author wants those to show up on the index page, then the titles are listed vertically under each other.
Unfortunately, some authors click the 'Show TOC' when there are no titles other than chapter xx, but the system will list them vertically and not distribute them horizontally.
When you see a list of chapters listed vertically and they're all 'Chapter xx', report it to me and I'll turn the setting off.

I thought, at one point, you mentioned that there was a chapter limit, because I have that button selected for all my stories. My most recent stories show only the chapter numbers, not the titles.

Yes. The limit for that function is 50 Chapters. If a story has more than 50 chapters, then the 'Show TOC' option is ignored.
