Although some stories have apparently been deleted (low score and no redeeming features, I think Lazeez said), and some authors did delete their own stories during 'the great purge', I think you're probably suffering from a lack of access level - you've always needed to set full access rather than filtered to see stories with younger characters, but thanks to the efforts of a noisy meddlesome self-appointed religious 'moral' group, many more stories are now hidden in filtered view.
