Was she part of the crew of a USAF Flying Fortress with Russia launching starting war against USA with the crew flying to different air force bases trying to get reloaded?

I think you're thinking of Last American Bomber by PuffDragon. She pulled it from the site a while back, though.
Opposite roles - male lead was the pilot and the female was an enlisted crew member.
