For some reason it doesn't remember when I've downloaded a chapter. However, it does remember when I've read a story or a chapter. Is this a quirk? Or, do I need to tweak a setting?

How are you downloading the chapter? by clicking the 'V' link next to it?

If yes, then there is nothing you can do. If a file doesn't exist in Safari's history (downloaded files don't), then it won't change the colour of the link.
