All I can think of offhand is https://storiesonline.net/s/40258/dance-of-a-lifetime by Don Lockwood. This is a very long story, the rape - and the aftermath - is somewhere in the middle. Chapter 72 (of 177) looks to be where it's at.
One I can think of is John Carter by Lazlo Zalezac, the first of his John Carter universe. The rape is by a god though, not a human. The third of the universe, Ed Biggers, has rape by a hermaphrodite god/ess.
I don't remember the story name or author off the top of my head, but the synopsys is (maybe someone will remember): a young man is raped by a woman obsessed with him after he rejects her. She severely abuses him, gets incarcerated for it, delivers his child while in prison and dies in childbirth. He starts to raise a child as a single father.
Later he gets introduced to the woman's cousin and they fall in love, with the drama being both his emotional healing, and his introduction to perpetrator's family (because the kid is their family too).
5 years later he is given a letter from the perp, explaining WHY she did what she did.
Also, there's several (probably couple dozen) of stories in the cheating ("loving") wives genre that involve things which basically either legally or morally amount to raping a male protagonist, usually at wife's insistence.
One In Ten by Final Stand on Lit. Has male rape by women and it's emotional consequences as a major plot point. It's a long story with an inverted society.
