I can think of several stories in which the MC benefits from being hit by lightning, but the warship screams 'Lightning in a Bottle' by Phil Brown.

If it was the one where he was real young and had to wear dark tinted googles due to light sensitivity, fell in with secret organization. I think it got bounced.

IIRC MC comes across a man that has hit a power transformer. obtains the ability to boost health, heal wounds, and disable electronics, including the helicopters of the government black agencies that were chasing the dead man.
There is a scene on a boat after an atomic attack, I don't recall if its a warship.
After looking at the first two stories, the one I am looking for is not either one of them. As to 'The Spark', I have never read that one and it is now in my library.
Again, the one I am looking for is about a young man (teenager) who survives a lightning strike and can intercept and disrupt electronic signals. while sailing, he is attacked by missiles and fighter jets. he disables the jet rescues the pilot and causes the aircraft carrier or other large warship to lose all electronic and electrical power.

I know the story you're talking about, but damnit I can't remember the name either. Not sure about the lightning strike, but I do recall him being able to disable aircraft hunting him.
As I recall it, the female aircraft pilot (whom he rescues) was told he was a terrorist. In addition, he has a device on one of his ships which is somehow forced to sink. Later, U.S. efforts recover it without the MC's knowledge. All seafaring incidents happened, to the best of my recollection, in the Caribbean.
This may be more of a do-over/science fiction story than a paranormal story. Not sure, just speculating. It was a good story, and I hope it can be found and resurrected.
The story is the 'Lightning in a Bottle' series by Phil Brown. All the requested details are in there. I don't know why oldegrump can't find them. Perhaps he only looked in Book 1 while the incidents are in Book 2.

It's not the story you're looking for, but you may also be interested in Hal - The Beginning by Ernest Bywater.
